Too often, a level design or asset creator wants to create a copy or specialized version of a prefab, so they want to copy the prefab and add some features to it.

Great. We all want to avoid errors and re-use solutions that already exist. However, if by accident, they forget to drag and drop the prefab to create a new one and then hit apply... things break.

Another example, while creating characters, you need to be able to tweak the prefabs while building character, but don't want others to see or accidentally tweak the guts during normal use.

To work-around these cases, my team creates Character 'setup' scenes, like this:

While this is a cluttered example, the grid of weapon attacks on the right is the scene with the 6 weapon prefabs loaded in for editing while working on some creatures. However, instead of having to load this scene into the current view, I would much rather have a simple, encapsulated Scene window with its own inspector exclusively for editing these prefabs.

Have you guys thought about these situations? Has anyone deal with these issues before?
