Sometimes when I bevel some objects this happens I corrected the geometry to have either 3 or 4 sides, but sometimes the dark spots wont go away.
Does anyone know what I can do to fix it, or prevent it from happening?

Have you checked if there's actually even a face there? If there is, you might need to flip its normal. There's also some tools to help fix Probuilder defects. Try some of the options under Tools > Probuilder > Repair

It has a face over there, fliping normals didn't worked for me, neither repair .-.
I also tried deleting the face and fill hole, slightly moving, subdividing the face, rotating face, changing materials.

I found a weird solution, exporting as obj, importing to blender and then exporting again, and opening on unity fixed, however I would still like a simpler solution.

Sounds like Probuilder has a lightmap generation issue, maybe you should try to reproduce it in a new project and pack it up for a bug report?
