My character always is in a chrouching position and is sunk into the ground up to waist level. This only happens when there is an animator with an animation controller:

That's the pose a Humanoid Rig goes into when it isn't playing a Humanoid animation.

Make sure that it is playing an animation and that the animation is set to Humanoid.

I don't see an option to set a animation to "humanoid".

Last I heard (which was back in 2018.3 so it might have changed) it wasn't possible to make Humanoid animations in the Editor.

But if you are animating in the Editor, you can probably just use a Generic model and make Generic animations.

But then how do I use built in IK system?

The inbuilt IK system only works for Humanoids so you would have to do your animations in a modelling program like Blender to be able to use the model importer to set them as Humanoid. Or you could try some of the animation editing tools on the Asset Store which might be able to make Humanoid animations in Unity.

Otherwise the Animation Rigging package works for Generic Rigs as well and is a lot more powerful (though also more complicated to use and still in preview). Or Final IK on the Asset Store has been around for ages and is very popular.
