Prefab mesh connections broken after FBX update

I am currently working on mesh reduction for a large project. I scan the entire Assets folder for .fbx files, load the mesh, reduce the mesh, then export the object with ModelExporter.ExportObject. This appears to be working fine.

However, all of our prefabs lose their mesh connections. I created a script which scans the prefabs before and after mesh reduction, so I can determine which prefabs lose connections. The list can then be used to manually relink the meshes in the editor, but this is a very time consuming process for over 300 prefabs! I've found threads by other people who have this same issue, and nobody was able to make a script to relink the prefabs. I really need a solution. Surely it's possible? I can relink in the editor, so surely an editor script can do it?
