I just did a complete fresh install of windows and ended up having this same problem with my unity project after getting everything installed.

    this worked for me:

    http://stackoverflow.com/questions/...o-2015-for-unity3d-error-incompatible-project

my notes are in paranthesis for the steps at the stackoverflow answer linked above:
    1. Removed old UnityVS Folder from Unity3D (this is in your Assets folder)
    2. Delete all the csproj and sln files 2b. IMPORTANT Change project settings to use MonoDevelop and NOT Visual Studio
    3. Close Unity3D
    4. Remove the Unity 2015 plugin (uninstall from computer, this is the "Visual Studio 2015 Tools for Unity")
    5. Reinstall Unity 2015 plugin
    6. Importy Unity 2015 Unity Package (Assets -> Import package -> Visual Studio 2015 Tools)
    7. Click "Open In Visual Studio" (Go back to Edit->Preferences, and change editor to Visual Studio 2015, then double click a script file to open visual studio; this will create the solution and csproj files).

They are located in the same folder that contains your Assets-folder, i.e. in the top level of your Unity project folder.

I am running the latest Unity version (5.3.0f4), and can confirm that the solution suggested above no longer works.

Hopefully there will be a fix for it soon.

EDIT: Got it working after I did a fresh reinstall of Visual Studio tools for Unity.
