    Hi,

I have a project I'm just finishing which makes extensive use of the old GUI. Will I still be able to finish my project with the old GUI if I install 4.6 with the new UI? Thanks.

    Yes. They are completely coexistent.

Strongly advise you backup your project folder before upgrading to 4.6

    Absolutely!

Of course, if you're using a version control system worth its salt then this has already happened by default.

Assuming you've been good with committing your changes, especially right before upgrading!

I doubt the old GUI is going away, but bear in mind it's not that well-performing for games :)

The old GUI system is heavily used for all the editor UI; it's not going away any time soon.
