I was wondering if a barebone unity exists?

No idea. What's your question? What are you trying to do?

I need to import a fbx mesh or any other kind of resource into my project at runtime. I don't want to use an importer from the asset store because it isn't as robust as the unity importers.

So the idea is: I want to execute a -batchmode with unity, make an assetbundle from the files i want to import, and then use that assetbundle in my runtime program.

What i mean by barebone is a unity editor that contains only the batchmode version. For creating asset bundles, the smaller it is the better.

No, there is no stripped down Editor that can do -batchmode and generate asset bundles. At least not at this time, and not in our current plans.
