El Capitan is getting some pretty good reviews.

Is it safe to upgrade? (from a Unity dev perspective)

I am also wondering if it is safe to upgrade. Has anyone had any problems?

I haven't done any heavy-lifting in Unity since upgrading, but I have yet to run into anything of concern.

I only upgraded today, but so far the only issue I've experienced is related to Beholdr (which I had to completely remove from the project).

Building for iOS is failing with 4.6.8f on El Capitan for me at the minute. Getting a few more crashes, but it's mostly when re-compiling scripts when the editor is in play mode.

I've been using Unity 5.1.x on El Capitan for almost 3 months since the first beta and in the beginning I had problems with the Inspector in Unity. But now I can say that it's safe to use and I didn't had any problems recently with the current versions.
