I am trying to animate a character with a tail. I want the tail to be driven by ragdoll physics most of the time, but be driven by animation other times, such as if it's wagging. How do I tackle this both within Blender and Unity?

Create an armature for the tail. Export the animation as part of the fbx. In Unity use masking/layering and other goodies to drive its animations via whatever method you prefer and play independent from the state of other animations.

Then there are blendshapes. There's that as well.
