I've got everything figured out, more or less but I can't find a slot for the alpha map. What kind of shader would I have to use to make use of an alpha map?

The transparency of on object using the HDRP/Lit shader comes from the alpha channel of the base color map.
If you want to use a separated map for alpha, you'll have to create your own shader using Shader Graph.

Thanks I completely missed that, I just assumed it was color.

I have an alpha channel on my map but it is not showing transparency, do you know why that could be the case?
