The 3.5 is deprecated. Unity uses Roslyn now instead of Mono for compilation, and it's known fact, that Roslyn is slower than 2.0 Mono.
Because nowadays Unity compiles against 4.6 .NET runtime equivalent, which is substantially bigger and has much more sophisticated compiler than 2.0.
